The 1986 Japanese choose-your-own-adventure book "Another Romance of Super Mario Bros." is unique in that a license was obtained only for Mario himself, but not for any other elements of the franchise; leading to him starring in a story with original medieval fantasy characters.

In Mario & Luigi: Bowser's Inside Story, the in-battle playable Bowser is a heavy modified Luigi, still using some of Luigi's attributes. This can be seen if Bowser enters battle against Mario/Luigi-exclusive enemies by hacking; their attacks are green as though aiming at Luigi.

In Super Paper Mario, Nastasia has opaque glasses that hide her eyes. Removing the glasses reveals that she does not normally have eyes, except for a few brief cutscenes. By putting the cutscene eye texture back onto her model, we can restore her eyes and see her original design.

In Paper Mario, with frame-perfect movement, it is possible for Mario to activate a cutscene with Tubba Blubba slightly before he is supposed to, causing Tubba Blubba to appear to produce a snot bubble from the bottom part of his body. Details in image.
