The Bob-omb next to the cannon on Bob-omb Battlefield in Super Mario 64 has unique behavior. It will ignore Mario until he kills it. Upon respawning, it will get caught on a ledge, oscillate and walk off the cliff, whereupon it will ignore Mario again if he approaches it.

In Super Mario Sunshine, worried Toads are only worried when Mario approaches, and smile when he is far away. This was not visible in the original release due to the resolution, but the increased fidelity of the Super Mario 3D All-Stars version allows this to be seen on console.

In Super Mario 64, the eel is never seen leaving the sunken ship in Jolly Roger Bay: it is either inside it or swimming around. By holding C-Up to force the camera to look down while swimming away, we can see the eel simply teleports out of the ship once Mario is far enough away.

In the Tall, Tall Mountain slide in Super Mario 64, several glitches can work together to create a shortcut. If C-Up is pressed as Mario starts sliding, he will gain speed, get caught on a wall, reverse, fall off a track segment that fails to load, and can skip most of the slide.
