The data for Super Mario Galaxy contains an unused model for a top hat with a small penguin inside, called "PenguinGoodsHat". Analyzing the internal naming, we can deduce that this hat was meant to be worn by a penguin. I have created a mock-up of what it may have looked like.

In Luigi's Mansion, the Game Boy Horror scan hitbox of the Toad on the 2nd floor balcony is partially overlapped by the scan hitbox of the potted plant near him, resulting in Luigi sometimes remarking how sad it is that no one watered Toad in a long time when scanning him.

In Super Mario World, Baby Yoshis only hatch if Mario is alone; if he is riding Yoshi, it hatches into a 1-Up instead (left). Modifying the code to force both to appear reveals they share a graphics address, resulting in Yoshi either having Baby Yoshi as a head or vice versa.

Regarding the previous Tweet: I hope this small science-themed departure from my usual content is acceptable. I simply thought the extremely similar sizes of human DNA and GameCube games were notable enough to be documented. Regular content will now resume.
