In Yoshi's Cookie for the SNES, defeating all four characters in VS. mode unlocks a set of what the game calls "new versions" of competitors. Note that the green Mario-like character is explicitly not Luigi, but a "new version" of Mario.

During Bowser's first scene in Paper Mario: The Thousand-Year Door, there is a painting of him at the far right wall of the room, at an oblique angle to the camera. Moving the camera to better see it reveals that a mustache has been added to Bowser.

In Super Mario 64, spawning the 100 Coin Star by collecting the Red Coin shown in the top left in Dire, Dire Docks will cause it to spawn partially out of bounds (top right). The ceiling hitbox prevents Mario from touching the bottom of the Star, making it unobtainable.
